Story

Zero ได้ช่วยเหลือกองคาราวานของมนุษย์ที่โดนโจมตีจาก Repliroid และได้พบกับหัวหน้าของกองคาราวานชื่อว่า Neige เธอกล่าวว่าเมื่อ Zero ปราบ X Copy ทำให้ Neo Arcadia อยู่ในสภาพยุ่งเหยิง กองคาราวานนี้จึงออกจาก Neo Arcadia มุ่งหน้าสู่ "Zero Area" ซึ่งเป็นสถานที่ที่เชื่อกันว่ามีแต่มนุษย์เท่านั้นที่สามารถอาศัยอยู่ที่นั่นได้ และ "Zero Area" นี้ก็คือสถานที่ที่ในอดีตเป็นจุดที่โคโลนี่ Eurasia พุ่งตกมายังพื้นโลกนั่นเอง (เป็นโคโลนี่ใน Rockman X5)

ระบบใหม่ ระบบฉกฉวยอาวุธ (Weapon Seizing System) เป็นระบบที่ Zero สามารถนำเอาอาวุธและชิ้นส่วนของศัตรูมาใช้เป็น Sub Weapon (อาวุธรอง) ได้
ระบบใหม่ ระบบเปลี่ยนสภาพอากาศ (Weather Changing System) เป็นระบบที่ผู้เล่นสามารถเปลี่ยนสภาพอากาศของด่านเพื่อให้สภาพแวดล้อมเปลี่ยนไปได้
ระบบใหม่ ระบบ Item Recipe สามารถนำชิ้นส่วนที่ได้จากศัตรูมารวมกันเพื่อสร้างเป็นไอเท็มชิ้นใหม่ได้
ระบบ Chip Custom ยังคงมีอยู่ โดยภาคนี้มีชิปบางอย่างที่ต้องใช้ชิ้นส่วนหลายๆ ชิ้นที่ได้จากระบบ Item Recipe มาประกอบกัน
ระบบ Cyber Elf ได้รับการพัฒนาใหม่(อีกครั้ง) และเพิ่มระบบ Elf Breeding เข้ามาด้วย โดยจะมี Baby Elf ที่จะรับเอาความสามารถจาก Elf ตัวอื่นๆ มารวมกันใช้ได้
ภาคนี้จะมี Easy Mode ด้วยโดยเป็น Mode ที่จะง่ายมากๆ เพราะ Zero จะเก่งกว่าปกติคือ เหยียบหนามหรือลาวาแค่ปางตาย, เริ่มมามีพวกชิปบางอันเลย, สภาพอากาศก็ค่อนข้างอำนวย, พลังป้องกันสองเท่า และก็เวลาตายที่บอสก็ไม่ต้องไปเริ่มเล่นฉากใหม่ตั้งแต่ต้น
ภาคนี้ Zero จะสามารถใช้มือจับเชือกห้อยตัวลงมาได้แบบเกม Rockman X5-6 โดยสิ่งที่จับอาจกำลังเคลื่อนที่อยู่ก็เป็นได้

เป็นโฆษณาเกม Rockman Zero4 ทางทีวีในญี่ปุ่น โดยมีภาพขณะเล่นหลายๆ จอซ้อนกัน และมีภาพเสก็ตของ Zero ปรากฏขึ้น พร้อมกล่าวว่า "แล้วทุกอย่างก็กลายมาเป็น Zero..." (From Capcom Japan ต้องมี Macromedia Flash Player ในการดู)
